An enterprise commerce stack can struggle even when every individual system performs well. The trouble often starts when those systems don't talk to each other. Integrating cloud applications connects systems like your enterprise resource planning (ERP), customer relationship management (CRM), warehouse, and storefront software. Once connected, data moves between them automatically.

The average organization now manages 957 applications, but only 27% of them are connected, according to MuleSoft's “2026 Connectivity Benchmark Report.” At enterprise volumes, every unconnected system means manual re-entry, stale inventory counts, fragmented customer records, and slower reporting.

This guide explains how cloud application integration helps commerce operations. It covers the three main integration methods and a framework for choosing between them. You’ll also learn how to evaluate AI tools, governance, security, and vendor risk.

What cloud application integration means for commerce operations

Cloud application integration is the process of connecting cloud-based software systems to share data and trigger business processes between them. For a commerce business, it's the mechanism that makes unified operations possible. 

It can help:

  • Inventory stay accurate across channels
  • Orders flow from storefront to warehouse without manual handling 
  • Customer records stay complete (so customer data integration enables personalization throughout the shopping experience)

Integration goes further than simple data sync, though. A sync copies records between two systems on a schedule. An integration adds orchestration, allowing one event to trigger a chain of actions across several systems, with business logic applied along the way.

Imagine a single order in an integrated stack. The purchase reduces inventory in the ERP, notifies the fulfillment provider, and posts to the finance ledger. No one re-keys anything.

If this work is skipped, the consequences can show up fast, especially at larger scales. Before French fashion brand From the Future unified their retail and digital operations on Shopify, teams juggled disconnected tools by hand. Their customer data was siloed, stock wasn’t synced across channels, and missed sales opportunities were piling up. After switching to Shopify, the selling process is done from a connected platform, resulting in a 10% increase in sales through omnichannel features. 

Cloud application integration covers a spectrum: from one-click connectors to fully custom builds. 

The right choice depends on a handful of factors. There’s the volume and frequency of data moving between systems and how much that data needs to be transformed in transit. It’s also affected by your team's technical capacity, your budget, compliance requirements, and how frequently the integration logic will change.

The three methods for integrating cloud applications

There are three main types of cloud application integration: direct (or native) integrations, integration platform as a service (iPaaS), and custom API integrations. They aren't competing philosophies. They're tools for different jobs, and a single commerce stack can use more than one.

Method 1: Direct and native app integrations

A direct integration is a prebuilt, point-to-point connector between two systems, built and maintained by one of the vendors. You install it and map your settings. The connector handles the data exchange from there.

On Shopify, B2B businesses can integrate directly with ERPs, including Acumatica, NetSuite, Microsoft Dynamics 365, and QuickBooks. Beyond ERP, the Shopify App Store offers prebuilt connectors for CRM, accounting, product information management (PIM), and third-party logistics (3PL) systems. Direct integrations suit standard data flows: orders, inventory, customers, and fulfillment moving between well-known systems. They deploy in days rather than months and don't need dedicated engineering resources.

Apparel brand Good American runs this model at scale. The company integrated Shopify POS and ecommerce with NetSuite to unify their online and physical retail operations. “Having the data from NetSuite that our Logistics, Finance, and other teams need synced with Shopify is crucial for supporting our omnichannel operations,” says Edwin Portillo, vice president of technology at Good American.

The trade-off is flexibility. A connector supports the fields and flows that its developer built, and unusual requirements may fall outside its capabilities. In practice, that ceiling sits higher than many technology leaders expect.

"I think everyone is worried that you need to run a bunch of apps on Shopify, but you don't. Ninety percent of our needs are covered by the platform and first-party Shopify apps," says Paul Roy, director of ecommerce and marketing at foodservice equipment supplier Russell Hendrix.

Method 2: iPaaS providers

Integration platform as a service (iPaaS) is cloud middleware that sits between your applications. An iPaaS provides a library of connectors, plus tools for transforming data and orchestrating flows across many systems at once. Commerce-focused providers include Pipe17, Patchworks, and OmnifiCX.

IPaaS is the middle tier. It fits teams that need more flexibility than a direct connector allows but aren't ready to fund a custom build. Typical commerce uses include routing orders between an order management system (OMS) and multiple warehouses, syncing an ERP with several storefronts, or reshaping product data between systems that model it differently.

Within the Shopify platform, Shopify Flow handles a related job. Flow is a no-code workflow builder with connectors to hundreds of third-party cloud apps. These include Klaviyo, Slack, Google Sheets, MESA, and Mechanic. It lets operations teams automate Shopify-adjacent workflows without engineering resources.

Note this distinction: Flow is not a general-purpose iPaaS. It's a workflow automation tool within the Shopify platform. For cross-system data pipelines at volume, pair it with a dedicated iPaaS or direct connectors.

The trade-offs: an iPaaS adds a subscription cost and another vendor relationship, and your data passes through a third party. Both points belong in your governance review, covered below.

Method 3: Custom API integrations

A custom API integration is one you build yourself, using the APIs each platform exposes. It offers maximum flexibility for requirements that no prebuilt connector covers. It’s also the most resource-intensive path.

Custom builds make sense when the integration encodes something specific to your business. Think buyer-specific pricing logic, unusual order-routing rules, or a proprietary system with no public connector. On Shopify, custom apps provide the foundation for these builds, and our B2B APIs are designed for complex, buyer-specific logic.

Budget for the full lifecycle, not just the build. Custom integrations need engineers to build and test them, then maintain them as APIs are versioned and business rules change. MuleSoft's 2026 research found IT teams already spend 36% of their time designing, building, and testing custom integrations. That ongoing burden is a core input to your total cost of ownership (TCO).

Russell Hendrix experienced the downside on their previous platform, where every capability was a custom project. “You had to build a business case before moving forward because you're investing in custom development. The ability to test or experiment with new functionality just wasn't part of it,” says Paul Roy.

After the company moved their B2B operations to Shopify, online order volume grew 43% in 12 months. Custom development became a targeted investment rather than the default.

How to choose the right integration method

Frame the decision around four criteria:

  • Data volume and frequency: How many records move per day, and how close to real time do they need to be? High-volume, high-frequency flows justify heavier-duty tooling.
  • Transformation complexity: Does data pass through unchanged, or does it need reshaping, enrichment, or conditional logic between systems?
  • Team technical capacity: Do you have engineers to build and maintain integrations, or does the work need to run without them?
  • Rate of change: How frequently will the integration logic itself change? Stable flows favor prebuilt connectors. Fast-changing logic favors tools your team can modify quickly.

When this framework is applied to common scenarios, the choice becomes straightforward. Standard ERP and accounting flows belong on certified direct connectors. Multi-system routing with moderate transformation points to an iPaaS. Custom APIs are for requirements that differentiate your business.

These methods aren’t mutually exclusive. An enterprise commerce stack can use all three at once. A certified ERP connector covers financials and inventory. An iPaaS can handle warehouse and marketplace routing, and a custom app might hold one piece of proprietary logic.

Before committing to a custom build, check whether a connector already exists. The Shopify App Store is a good starting point. For ERP specifically, the Global ERP Program and European ERP Program list certified connectors that integrate directly with Shopify.

Starting with a certified connector reduces implementation risk compared to a custom build. These benefits apply at the platform level, too. Research by an independent consulting firm found brands migrating to Shopify are on average 66% more likely to launch on time.

Well-scoped connector work moves quickly. Children's apparel brand Rylee + Cru integrated Shopify POS with their ERP for real-time inventory visibility during a retail expansion. The inventory sync required approximately one week of internal engineering work. It was the most time-intensive part of a project that consolidated three brands onto one platform.

Before you commit to an integration method:

  • Inventory every system in the stack and the data flows between them.
  • Check the Shopify App Store for an existing connector.
  • Estimate record volumes and required sync frequency for each flow.
  • Confirm who will own maintenance, monitoring, and fixes.
  • Identify which flows touch payment data or personal information.

Integrating AI tools into your commerce stack

Cloud-based AI tools are becoming part of the enterprise commerce stack, and budgets are following. The National Retail Federation surveyed AI leaders at US retailers in 2025. It found that 77% currently allocate 5% or less of their technology budget to AI, while 39% expect AI to exceed 10% of tech spend within three years.

Integrating AI tools follows the same decision framework as any other cloud application. Assess data volume, transformation needs, team capacity, and rate of change. Then pick the lightest method that meets those needs.

On Shopify, businesses can connect AI tools such as ChatGPT and Claude through Shopify apps. Developer workflows can use the Shopify CLI connector instead. The connected tool can then read and act on store data like products, orders, and customers. Access stays within the permission scopes you grant.

A few considerations are specific to AI integrations:

  • Access scoping: Grant the minimum data access the use case needs, and review any request to expand it.
  • Data boundaries: Once store data is shared with a third-party AI tool, it's governed by that provider's terms.
  • Output review: AI outputs can contain errors, so keep a human check on anything the tool creates or changes.
  • Integration readiness: In MuleSoft's 2026 survey, 86% of IT leaders agreed that without proper integration, AI agents can introduce more complexity than value. The same report found 96% agree AI agent success depends on integration across systems.

Treat AI connections as an emerging capability rather than a mature data integration path. The tooling is evolving quickly. Start with low-risk, read-heavy use cases such as reporting and analysis, then expand as the practice matures.

Governance, security, and vendor lock-in considerations

Integration decisions are risk decisions. Before approving an investment, technology leaders need clear answers about data handling, exit paths, and operational oversight.

Data handling and PCI-relevant flows

Map which integrations touch payment data and personally identifiable information (PII), and keep that surface as small as possible. On Shopify, checkout and payment processing handle cardholder data within our PCI DSS-compliant infrastructure. Integrations built on standard commerce data flows don't need to touch it.

Flows carrying customer PII, like order and CRM syncs, deserve the closest review. Confirm each vendor's security certifications, data residency, retention, and breach notification terms before connecting. For regulated requirements beyond commerce data, such as HIPAA or SOX, consult your compliance team.

Vendor lock-in risk

Every integration method carries some switching cost, but the shape differs. With an iPaaS, transformation logic and workflow definitions live inside the provider's platform. With custom builds, the dependency is on the people who wrote them.

French fashion brand Serge Blanco felt that dependency on their previous platform, where day-to-day changes required outside specialists. “We needed a solution that performed well, launched quickly, and didn't require an army of developers to maintain,” says Julien Fournier, director of ecommerce at Serge Blanco. After the company rebuilt their stack on Shopify, the internal team ran it with full autonomy.

Reduce the risk: Keep data-mappings documented outside the tool and confirm export paths for your workflow logic. Choose platforms built on standard, versioned APIs.

Your commerce records, from customers to inventory, should always be exportable in usable formats.

Monitoring and error handling

A silent integration failure can cost revenue before anyone notices, whether that's overselling out-of-stock items or orders getting stuck between systems. Assign a named owner for each integration. 

Set up alerts for failed syncs and retry logic for transient errors, plus a regular reconciliation report that compares record counts across systems. You can use Shopify Flow can handle part of this, like notifying a team channel when a workflow fails.

Build a cloud integration strategy that scales

The decision framework in this guide comes down to three rules: 

  1. Start with a prebuilt connector wherever one exists. 
  2. Bring in an iPaaS when several systems need coordinating at once. 
  3. Save custom builds for the requirements that are unique to your business.

When a new integration lands on the roadmap, test it against the four criteria: How much data moves? How much does it need reshaping? Who will maintain the connection, and how quickly will its logic change?

Commerce integrations are high-stakes because there’s a lot of data that needs to stay connected. Inventory, orders, and customer records power every channel you sell through. The connections carrying them are operational infrastructure, not minor IT plumbing.

The same logic extends to what comes next. As AI agents take on more commerce operations work, you need a connected stack to use them well. Building on a platform designed for enterprise commerce keeps that foundation maintainable. Certified connectors and supported APIs carry it forward as the tooling evolves.
